Will doing poorly on a SAT Subject Test affect admissions?

I’m planning on taking the SAT Subject Tests for World History and Chemistry. I don’t really think I’m going to do very well on the Chemistry one since I have had a B the whole year in AP Chemistry. Will a low score for that one test affect my chances at being admitted to competitive schools (ex. Stanford and Harvard)? Do I have a choice as to which Subject Tests scores I submit to schools when the time comes?
